These warning are based on Shopify’s switch to Checkout Extensibility, where you’d need to know what you’re doing (or follow Stape’s advise) in order to achieve proper tracking in light of cookie limitation that their sandbox (extensibility) brings to the table.
As such, Google is pushing everyone to just switch to native Google app in Shopify to avoid any issues.
So, is it safe to have both “Google & Youtube App” and the Stapes app installed? I’m using Shopify Hydrogen, and not liquid, and what I’ve setup there works perfect.

yeah, you’re getting a notification from Google cause they see you using GTM where they’d rather have you use the app.
A) some pages untagged - you can go ahead and check the list, I can almost guarantee pages in question actually have GTM and yopur tags on
B) “Unsupported…” prompts you to stick to native integrations and don’t use GTM. That’s all it is. You be the judge of what to do, our advise is to stick to GTM.
Above issues will not be resolved whatever you do to the apps, why I’m saying you should be removing those, is because you are effectively over-reporting. That is both your GTM setup and the apps are sending signal towards the same destinations
